Documentation on RunAbout is currently in progress (really, and not
by me so it will actually get written).
As to your questions:
If by Control list you mean the "Reference List" the most important
purpose is that the peaks in that list provide an anchor for all
clusters. The 2D clustering algorithm requires that every cluster
have one, and only one, peak from the reference list in it.
Generally one would use an HNCO experiment for the reference list as
it provides a good combination of sensitivity and resolution in 3D.
As to labeling, I'm not sure if you mean labeling with isotopes or
labeling in the software. Generally, assuming the later, all lists
to be used should be well referenced in a consistent pattern, have
common labels (as in all proton dimensions and nitrogen dimensions
should have the same names), and they should have appropriate
patterns and tolerances set.
